Which route has better scenery? I'm already aware of the differences in on-board services, so that need not be mentioned.
 
Well it terms of history and drama, the 3R's wins hands down. After all besides the mountains of Pennsy, you've got the 3 rivers in Pittsburg, and the historic and ever popular Horseshoe Curve.

You should also consider that the 3R's won't be around much longer.

On the other hand for more consistent long-running scenery, the Lake Shore wins the race. First off you have the views of the Great Lakes, depending on when darkness falls. Then there is the lovely ride alongside the Erie Canal in NY. That’s followed by the wonderful ride down the Hudson River. Especially nice is the Palisades of NJ just prior to entering NYC. This part of the journey can be very nice, especially during the fall when the leaves are turning or when the cliffs are covered with snow in the winter.

It should be noted that the LSL is more susceptible to snow delays, especially until the lakes freeze over and stop the lake effect snows.
