Of the ten classes of Rail Travel I was considering, we were able to ride on nine of them (all except cable-driven):

Amtrak Long-Distance:

SWC, LAX - CHI (full run)

CZ, CHI - SAC

Amtrak Local Trains:

CC, MTZ - SJC

SJ, OKJ - BFD (full run)

SL, SAN - LAX

Wolverine, CHI - Niles

CC, SAC - SUI (full run due to track work)

Commuter Rail:

CalTrain, SJC - S.F. (full run)

Metra UP, CHI - Kenosha (full run)

Metra MD, CHI - Fox Lake (full run)

SS, South Bend - CHI (full run)

Heavy Rail:

L.A. Red Line, Union Station to Pershing Square

CTA, Blue Line (Clinton to O'Hare)

Brown Line (full run)

Green Line (Ashland [West of Loop] to Roosevelt)

Orange Line (full run)

Red Line (Washington to Jackson)

Light Rail:

S.F. Muni, T-Line, 4th & King to Powell & Market

San Diego Trolley, Full System

L.A. Gold Line (full run)

Sacramento to Folsom (full run)

Heritage Streetcar: San Francisco F-Line, Powell & Market to Pier 41.

People Mover: O'Hare Airport (full run)

Tourist Train: Sacramento River from Old Town (full run)

Children's Train: Folsom City Park, Steam Train (full run)

Cable Cars: Seen in San Francisco.

Funiculars: Seen in Los Angeles (Angels Flight)

Seen in San Diego (Convention Center)

We travelled on Track owned or operated by many different RailRoads:

All Seven Class I Railroads:

BNSF ... Los Angeles to Chicago and back to Denver

UP ... Denver to Bay Area

KCS ... across Kansas City

NS ... Chicago to Porter Indiana

CSX ... State Line to Hegeswich on the South Shore Line

CN ... Kensington to Randolph on the South Shore Line (former Illinois Central)

CP ... Glenview to Rondout on the Metra Fox Lake Line

Amtrak: owns the Track from Porter Indiana to Niles Michigan

Class II: CSS (the South Shore Line)

Class III: Several short sections, eg "San Diego & Imperial Valley Railroad" on the Orange Line and the Blue Line there.

Also Municipal Districts eg Southern California Regional Rail Authority (Oceanside to Fullerton).
 
You should try out sleeper class when you get the chance... sounds like a great trip (this is my multi reply to all of your segments, by the way)
