How do you plan a round trip rail trip from Boston to the downtown Buffalo Exchange Street station and back to Boston?... so that you transfer from the Lake Shore Limited to a train at some station along the Albany Buffalo part of the trip that arrives at the downtown Buffalo Exchange Street station, and then on the trip back you transfer from the downtown Buffalo Albany train to the Boston train at some station along the Buffalo Albany part of the trip.
 
Sadly, westbound what you want is simply not possible. You would either have to overnight some place along the way or take a cab or bus from Buffalo-Depew to downtown Buffalo.

Coming eastbound, you can catch one of the early morning trains from the downtown Exchange St. station to either Buffalo-Depew or to Albany. At Buffalo-Depew you would catch the Lake Shore to Albany, and then transfer to the Boston bound train. Or stay on the train from Exchange to Albany, a much nicer station, where you can await the LSL and the stub train to Boston.

Returning to the westbound delima, if you take a morning Boston Regional train to NY, then you could transfer in NY to train #285 to reach Buffalo-Exchange.
 
You can take a NFTA (city bus) to and from the Depew station. The bus station is a couple blocks away from the Exhange St. Station and pull right up to the door of the Depew Station. It's bus #6 and costs $1.75.

There is no connection between the train and the bus going to Buffalo. The last bus heading downtown leaves the train station at 11:31PM and the train is not scheduled to arrive at the station until 11:55PM, if it's on time.

Coming back things work better; but as I mentioned above, you can also catch a train in downtown Buffalo.

Be careful arriving at Exchange Street Station late at night as Downtown Buffalo is a ghost town except when the Sabre's are playing. I'm originally from Buffalo and I would not recommend it unless you have too. The station is under the elevated Niagara section of the NYS Thruway and not brightly lite area and not even sure it's open that late. You can check Amtrak's station directory on their web. I say, better to take a cab from Depew Station to where your going or cab to BNIA Airport (not far)and rent a car.
