Thank you folks! I'm grateful for all the detailed information.

Does the service alert mean that a boston-ny-buffalo or buffalo-ny-boston trip could be a better choice than the boston-albany-buffalo or buffalo-albany-boston trip?

No, if the train is late, then it won't matter what direction you travel, you'll be late. The Stub train won't leave Albany until the eastbound LSL arrives, so if the LSL arrives late into Albany, then both the stub and the continuing train to NY will be late.

It will simply be pot luck as to which trains and in which direction get the most delays.
 
Where on the route does the service alert apply?...
Well Amtrak runs on CSX between Poughkeepsie, NY and Cleveland Ohio. Now the press release doesn't actually say where the work is, but my guess is that the work is occuring in NY State, at some point(s) between Albany and Buffalo. But precisely where in that area I'm not sure, and again it may well be more than one place along the way.
