I booked a trip for coach on #58 and #59 online a few weeks back and decided a few days later that I wanted to upgrade. When I upgraded, I called up and told the lady on the phone that I wanted to put the upgrade on a separate credit card than the coach tickets, so she put the accomodation charge on a separate reservation.

Anyway, I got the tickets in the mail and got two sets of tickets for each leg of the journey... one marked simply 'Superliner Roomette' and the other marked with the actual car and roomette number.

Yup, that's exactly what you'll do is to give the conductor or sleeping car attendant both tickets. The reason that you got two tickets for each direction is that Amtrak needs your signature for the credit card charge. Since you used two different cards, they need a signed ticket for each card.
