Making connections between Amtrak trains

I am considering a trip on the Lakeshore Limited from Rochester, NY to Chicago, then connecting with the Empire Builder to Seattle. The Lakeshore is scheduled to arrive in Chicago at 9:30 AM and the Empire Builder leaves at 2:15 PM. That leaves barely a 5 hr. "permissible lateness" window.

Has anyone had any experience with the options open with missed connections? (Either Amtrak policy or specific experience) If the Lakeshore misses the connection what does Amtrak do for the rider? Short of borrowing one of those little "see-saw" cars and chasing after the Empire Builder myself, I assume you lay-over a day; but what if the accommodations you had reserved are not available the next day?
