Is the BC car usually the first car behind engine? So boarding in Newark it would be last car as train runs backward to PHL?

You're right. Business class is usually behind the engine between PGH-PHL so that puts it in the rear between PHL-NYP.
 
Business class is behind the locomotive between NYP and PHL. Rear of train between PHL and PGH. Boarding at Newark BC is next to locomotive, but the seats are facing the opposite direction of travel

This was the case until recently, when the Palmetto-Regional experiment started. Now it's the other way around.
