Many effective things are costly... But I think an overpass on the beach would be rather unsightly, and the foundations would suffer the same issues with unstable ground.

I believe the highest point along the route is the inside of Moffat Tunnel, just west of Denver, 9239 feet. The highest Amtrak station is nearby in Fraser, Colorado (8561 feet). The highest city of the ones you listed is indeed Denver.
