I was looking through my pictures of my train trip the other day and on all the rail cars I saw these yellow(orange?) and green lights paired together on the side of each rail car. What exactly are these? Signal lights of sorts?

I'm assuming you're talking about the double-deck Superliner trains.

The lights tell the engine crew the status of each car's air brakes. Green = released, yellow = applied.

There are other stories out there, like the one telling railfans taht "the engineer knows when you open a door window or hang your head outside", but those are invented tales designed to scare.

Yerry is correct. The Amfleet I cars also carry similar lights, in addition to a light that shows if the automatic doors are closed. The lights are also an easy way to see if a hand brake is set on a car since the rest of the consist is green but that one car is yellow. The lights don't always function as they should, but they do work for the most part.
