Missed connections and delays

I know that Amtrak has a lot of Thru-way options for the California market, but wonder how they deal with late buses and trains. For example, let's say that I caught Bus 3519 at Tehachapi after some railfanning, and it got in late to BFD, which caused a domino effect of subsequent misconnect in MTZ with the CS. How would Amtrak deal with this situation? Any help would be appreciated, especially from Amtrak employees.
 
They deal with it just like they deal with other connections. If it is a guaranteed connection. alternatives are provided(lodging, diversions to other stations, holding for connections, etc) . If it is not a guaranteed connection, you're pretty much on your own.
 
They'll figure it out. It may involve alternate transportation, including possibly hiring a taxi or car service.

We helped some friends come to the Bay Area by various train-bus combinations around Thanksgiving 2014. It was train-bus up to Emeryville, but train-bus-train back to Southern California. Even though it was reserved, they made sure that they could take the next Surfliner from LAUS even though their bus from Bakersfield to LAUS was delayed by weather related traffic.
