We are excitedly Planning our cross country trip on amtrak July 2015. Any suggestions for safe, clean, affordable hotels in San Francisco. Thanks in advance.
 
Lots of nice hotels in the Bay Area but they can be pricey! I suggest you use one of the many travel sites on the web, look them over, find one you like @ a good price ( under $150 a night in a nice hotel in the City is a good price!) And book it!

I like Kayak and booking.com but there are many including Priceline, Hotwire, Orbitz etc. etc.

It can get more affordable if you're willing to stay outside of San Francisco. Might even work better if you're renting a car.
 
I recommend the Hotel Whutcomb. It's proximity to transi means you need no car and so the ~$170 a night is not bad.
 
The Hilton Garden Inn is just a few minutes away from the Emeryville station... They have shuttle service but not at night. Cab ride was $6.00

Hotel was nice and clean with a good bar area and the restaurant was very good. This hotel was a good one with a decent price! You can ask for a bayside room at a premium cost... Nice view tho.
 
If you're willing to use shared showers/toilets (and stairs, no elevators), I think that Hayes Valley Inn is a well cared for place in a great location at a discount cost.
 
I suggest you try out the hotel Diva, the hotel looks just beautiful and isn't even that expensive, and the location is great. This guy had a great post in his blog about the hotel, you should go and check it out: http://travelsquire.com/hotel-diva-san-francisco/

As to where to book, you should try http://san-francisco.hotelscheap.org/, the site is very customer friendly and the variety of options to choose from to get a better result for what kind of hotel you'd like is perfect.
 
If you are looking for something affordable, I'd suggest that you try a website I found about a year ago called Tripbam. Enter the city or zipcode you want to stay in, they'll give you a list of all the hotels initially within 2 miles of an arbitrary centerpoint in the city. You can put as many hotels as you want on your list (so research the clean/good reviews ones beforehand), tell it when you are staying, and have it start looking. You can reserve with a credit card.

The beauty of it is, it will check reservations every day and if it finds a cheaper rate it will book it for you. You can also watch as the prices climb as your trip gets nearer, and you don't have to worry about paying so much.

I am not an employee, owner or any way affiliated with the company. I've used it to find some decent hotel rates in NYC.
